We are running Windows Server 2003 enterprise. We recently requested a new certificate to replace an expired one. My question revolves around the version of Java required on the server to run everything properly. We currently have version 1.4.2 installed. Is this sufficient, or is there a minimum version we need to have installed on the server?

Whilst that version will work we would recommend updating to the latest version.
This is the minimum version we recommend as our roots are now included in it.
