Can you provide the information contained in the following keys for 32bit Windows:HKEY_LOCAL_MACHINE\Software\ComodoGroup\CSB\remote if using a 64-bit Windows: HKEY_LOCAL_MACHINE\SOFTWARE\Wow6432Node\ComodoGroup\CSS\remote this will tell why you are getting the remote connection alert.

Could it be that keyscrambler is causing the issue?

Yes because keyscrambler is directly modifying input of the browser when in secure shopping due to the way keyscrambler works.

As alternative method to registry one, you could inspect file contents :
%ProgramData%\COMODO\CSS\verbose.log

example entry
02 09 2017 12:25:03 RemoteDetected c:\users\admin\appdata\local\myproject\app\1\test.exe
