I just downloaded BOC and read the support section…still a little confused.
Says it should flash blue and green however it’s been solid green for more than 30 mins…is this normal?
BOC is supposed to remove spyware correct…does it do cookies or just trojans?
Does it only remove things coming in after it’s installed?

No that is not normal. Reboot and see if that helps 
Comodo BOCLean scans your memory for malware. As soon as malware loads it stops it from loading and removes it. So it doesn’t matter when the malware came in. Cookies are not active malware.
