Can CSC be used within our domain (i.e to scan multiple computers using the portable version from a network share). Having read the eula (Grant of License, 1.1), I’m not sure ???. Btw, we are a charity.

You sure can - CSC is distributed free for use (both personal and commercial) and the whole purpose iof having a portable version is to allow it to be run on multiple PCs without installation.
One caveat, given that it has not be designed or programmed as a multiuser application, I would make sure it is only run from a single PC within your domain at a time.
