Applications blocked despite rules

Sometimes Comodo Firewall blocks an application to which I specifically granted all access. The only way to let this application work correctly is to “skip advanced security rules check”. Example of such applications: Internet Explorer, Firefox, FileZilla… Is it supposed to be that way?
