If the sandbox is disabled by default, but I have set a particular program to run in the sandbox, will it run in the sandbox? Or can programs only run in the sandbox if the sandbox is enabled?

Are you referring to Comodo’s implementation of sandbox in CIS v4? or another software such as Sandboxie?
If you are talking about CIS v4, then the answer is yes. You can test by opening the sandbox folder.
