I just want to know that is there any way to disable CIS to run at startup/boot. I am asking this because I want to manually start it from start menu due to some reasons.

I suspect your problem is really with the GUI? Perhaps the AV updates are bogging down your startup?
I think you should continue to let the kernel level startups of CIS happen as these are what keeps your system protected from boot-time viruses.
You can try delaying the loading of the GUI with Startup Delayer and see if this helps.
