We are working on extension based model, that will allow us to have much better experience.
The best at the moment is to directly use Secure Shopping.

On Windows 1709 (16296) there was one trigger on the certificate, but I can not tell which one. Returned stable Windows 1703

Possible to try on:
Win 10 1709 16299.x

I can not try. Working PC Windows 1703, beta is working fine.

Microsoft Flighting Root 2014 on Windows 10 Insider 196299.15 shows up as Untrusted Certificate.

In next to next public Beta build, we are going to move this scan to Rating Scan only till we work out handling of exceptional cases like that.

for some reason, MS has yet not put that root certificate in master list.

How does this certificate protection work?
I mean there is no option to disable the cert protection… there should be

On my family system of average users, incase of FPs, could be probs… they will quarantine/delete

I agree false-positive will be very bad. That’s why we have decided to remove from default Quick Scan and keep it in just Rating Scan for now, which is primarily for advanced users.

Regarding how to disable, please have a look at enclosed snap, you can remove certificate scan option from Quick Scan settings.

If you mean by alerting user, there is no alert, scan is only on-demand.
We suggest to use Internet Security Essentials for that.
