Why Are Some Files Saved To VTRoot?

Some programs (not the majority) seem to save created files to a  VTRoot even when you have selected the full and proper path.

Why is this and what can be done to prevent it?

Because the application is running in containment, you should see a green border around the application when it is being run fully virtualized.
