I'm wondering how the system handles multiple documents in one fax.

For example, if I uploaded my own fax cover sheet, a pdf, and a word dcoumet that I want to send to one recipient, will it be sent in one fax or will it all be broken up? I'd like to confirm that my fax wouldn't be recived in stages. I wouldn't want my fax cover sheet to be separated from the body of the fax, for example.

A fax with mutliple documents is sent as one fax. It is not sent as a different fax for each document.

Logging into your trustfax account and sending a fax using the website, you  can specifiy the order in which the mutliple doucments will be faxed and if you want a coversheet or not.
